Are you using the HldsUpdateTool? Did you follow the instructions for updating the server stated in the HldsUpdateTool Readme? If yes and still you are not able to update your server than I would recommend that you install a fresh copy of the server through HldsUpdateTool to a new directory and then copy all your custom files and configurations from the older directory to this new directory.
To download a new copy of Counter-Strike 1.6 server go to: http://www.gametracker.com/clan/Needforheadshot/forum.php?post=294758 That should surely solve your problem because when you will download a new copy of the server it will be surely updated.
