I'm trying to have my Quakeworld game tracked by GTLite but it seems it will only accept a steam version... Is it really the case?

Is there a list of all the games supported by GTLite and their various supported flavors (Steam, retail, etc...)?

Yes - GT Lite will only recognize the steam version of Quakeworld at the current time.

The list of games supported by GT Lite is not posted anywhere at this time. You can see the supported games in the "GT Lite - Add Game" window. This is located under the GT Lite "Settings" window, Games tab, "Add Game...". The dropdown box on this window shows the games, and the "Acquired by" dropdown shows which distributions are supported.

If you're feeling tech savvy, there is an XML file in the GT Lite program files folder which lists the supported games.

Is there any way to get ezquake (most used QW client nowadays) supported? I don't think a lot of competitive players are using Steam's version, which is retail but lacks features of opensource QW clients.

The best way to request a game that's unsupported by GT Lite is to use the built in "Request Game..." feature. This is located under the help menu. We review submitted games before client updates.

You will need to purchase the game in order to play through GT Lite. You can find Counter-Strike 1.6 on steam http://store.steampowered.com/app/10/
